Align repo architecture, usage, and development docs

As a maintainer I need to review and update the existing repo documentation and align it to recent updates in the 2.4.0 and 2.5.0 releases, and updated planning.

This includes

• Collection references

• Architecture plans

• Usage in/around MCP

Assumptions and questions

• Ties into replacement of the AI Helpers resources with the API

• Relating usage/development/architecture around how the various collections are maintained and sourced
