Description
Several equations do not match their enzyme or their own cross-references, some reactions run in a direction their chemistry does not allow, and some duplicates form cycles that pFBA uses. A few reactions have no human enzyme. Most of these come from HMR or Recon3D and are older than v2.0.0; some were introduced, or left half-done, by #945, #1028, #1039, #1090, #1105 and #1106.
MAR10461 H2O + NADP+ + indole => 2 H+ + NADPH + indoxyl CYP2E1 (a P450 that makes NADPH, without O2)
MAR00814 ... + UDP-N-acetyl-D-galactosamine => ... + V3(NeuAc)2-Gb5Cer + UDP ST8SIA1 (a sialyltransferase with a GalNAc donor)
MAR01389 15(S)-HETrE + H2O <=> 15-HpETrE + 2 H+ (an oxidation written as a hydrolysis, charge +2)
MAR04575 (S)-dihydroorotate[c] + FMN[c] <=> orotate[c] + FMNH2[c] DHODH (a mitochondrial quinone reductase)
MAR05381 PAPS + thioredoxin => PAP + sulfite + oxidized thioredoxin SULT1A3 (PAPS reductase, EC 1.8.4.8, is bacterial and fungal)

MAR10461 |
→ indole + NADPH + O2 => indoxyl + NADP+ + H2O | Indole 3-hydroxylation by CYP2E1 was measured with an NADPH-generating system (Banoglu 2001) | older | moderate: rat liver microsomes only |
MAR00814 |
UDP-GalNAc → CMP-Neu5Ac as donor; the product has the formula of the substrate plus one Neu5Ac residue, at its pH 7.3 charge (−2), so the reaction releases one H+ | ST8SIA1 transfers sialic acid from CMP-Neu5Ac (UniProt:Q92185, RHEA:19313); the product name has two NeuAc; the step before, MAR00812, already uses CMP-Neu5Ac |
older | strong |
MAR20084, MAR20086, MAR20088 (Golgi ACER3) |
elaidate[g] → oleate[g] | The substrates carry a 9Z chain. Their Rhea ids give (9Z)-octadecenoate (RHEA:41299, RHEA:45372, RHEA:45368), as do the [r] copies. | older | strong |
MAR01389, MAR02559 |
hydrolyses → hydroperoxide + 2 GSH => hydroxy acid + GSSG + H2O, one-way, with the GPR and EC of MAR00960 |
The hydroxy acids are made by reducing the hydroperoxides, as for the other HETEs (RHEA:76707 for 15(S)-HpEPE) | older; #1058 charges raised the imbalance to +2 | moderate: Rhea of an analogue substrate |
MAR04425, MAR04606 carnosine and homocarnosine synthesis |
AMP + PPi → ADP + Pi | RHEA:19297, RHEA:59568, the reactions' own ids | older | strong |
MAR04575 DHODH |
→ (S)-dihydroorotate[c] + ubiquinone[m] => orotate[c] + ubiquinol[m], EC 1.3.5.2; the duplicate MAR20167 (FMN[c], ubiquinone[m]) goes into it |
RHEA:30187 | older | moderate: curated DB, cited papers unread |
MAR04700 DMGDH |
cytosolic NADPH reduction → dimethylglycine + FAD + THF => sarcosine + 5,10-methylene-THF + FADH2 in [m]; PDPR leaves the GPR and the model | Its own cross-references; DMGDH is mitochondrial (Binzak 2001; UniProt:Q9UI17, RHEA:52856) | older | moderate: FAD stands in for ETF |
MAR01585, MAR04400, MAR04548 |
cofactors corrected (NAD+; NADPH; P450 with O2 and NADPH); then they equal MAR01584, MAR08768, MAR08566 and are merged into them |
RHEA:11896, RHEA:18885; R03629 for the melatonin 6-hydroxylation | older | moderate: curated DB, cited papers unread |
MAR06433, MAR06448, MAR06434, MAR06450 tocotrienol rounds |
The 11'→9' round reduces the 7' double bond with NADPH (DECR1, ECI1/ECI2); the 9'→7' round needs FAD; MAM01226, MAM01228 are the mono-enes α-/γ-CDMOenHC. The thiolase step of MAR06434 and MAR06450, two of the ten vitamin E rounds of #1118, takes HADHA and HADHB instead of ACAA2, noted as inferred from 2-methyl-branched substrates. |
The 9'-carboxy acids keep the 3' double bond alone (Birringer 2002). In rat liver mitochondria the matrix 3-ketoacyl-CoA thiolase is inactive with medium- and long-chain 2-methyl-branched acyl-CoAs, and the trifunctional protein cleaves them (Mao 1995). | older; #1096 set GPRs on the old equations; #1105 added ACAA2 | moderate: HepG2 only; DECR1, ECI1 and ECI2 inferred by analogy; rat thiolase |
MAR07634 5-HTP secretion |
3 5-HTP + 2 ATP (vesicular) → 5-HTP[c] <=> 5-HTP[e], no gene | 5-HTP uptake into the human neuroendocrine cell line BON is inhibited by amino-2-norbornanecarboxylic acid, a system L inhibitor, so the transport is a plasma-membrane carrier (Neels 2008); no gene is named | #1106 removed its VMAT GPR | moderate: uptake measured in one cell line (BON); efflux inferred; no gene named |
Directions and spontaneous flags (the rules of #1112)

|---|---|---|---|
MAR06734 (salsolinol formation) |
written dopamine + acetaldehyde => salsolinol + H2O, one-way, spontaneous | Salsolinol in human urine and plasma is racemic (Haber 1996); both enantiomers occur in 25 human brains, (R)/(S) about 2 (Musshoff 2000) | moderate: both enantiomers in 25 human brains; mechanism is the authors' interpretation |
MAR06738 (salsolinol-1-carboxylate formation) |
written dopamine + pyruvate => product + H2O, one-way, spontaneous | The pyruvate route is proposed; the carboxylate was not measured | weak: pyruvate route only proposed, carboxylate not measured |
MAR06879 (cysteinyldopaquinone cyclisation) |
chemical direction, one-way, spontaneous | the o-quinone (5-S-cysteinyldopaquinone) cyclises to the o-quinonimine, shown by pulse radiolysis and ferricyanide oxidation in vitro (Napolitano 1999) | moderate: in vitro chemistry, abstract only |
MAR07049 (bromobenzene-2,3-oxide → 2-bromophenol) |
chemical direction, one-way, spontaneous | 2-Bromophenol is formed predominantly by spontaneous isomerisation of the 2,3-oxide in rat and guinea pig (Lertratanangkoon 1993); rat liver microsomes give the same result (Monks 1984) | older |
MAR04771 |
hydroxymethylbilane => uroporphyrinogen I + H2O, one-way (spontaneous) | The enzymatic ring closure by UROS gives the III isomer (RHEA:18965, UniProt:P10746). Without the synthase, preuroporphyrinogen cyclises spontaneously to uroporphyrinogen I (Jordan 1994), and the non-enzymatic decomposition is the assay blank of the UROS assay (Jordan 1982) | older |
MAR01092 (LTA4 hydrolysis) |
flagged spontaneous | Non-enzymatic hydrolysis of LTA4 gives 6-trans-LTB4 and 12-epi-6-trans-LTB4 (Denis 1991); the product of the model reaction is 12-epi-LTB4 (MAM00320, 6Z), which is left open |
older |
MAR02550 (LTA5 hydrolysis) |
flagged spontaneous | Non-enzymatic degradation products of LTA5 form in human neutrophils (Grimminger 1993) | older |
MAR08625 (2,3-diketo-L-gulonate => L-erythrulose + oxalate) |
flagged spontaneous | L-Erythrulose and oxalate are the primary degradation products of ascorbate, dehydroascorbate and 2,3-diketogulonate at pH 7.0 and 37 °C (Simpson 2000) | older |
MAR11946 (methanethiol, cytosol to extracellular) |
flagged spontaneous | H2S crosses lipid bilayers without a facilitator (Mathai 2009); methanethiol itself was not measured | older |
MAR06880 (quinonimine and 5-S-cysteinyldopa exchange) |
flagged spontaneous, still reversible | Redox exchange of the o-quinonimine with 5-S-cysteinyldopa, forward exchange only (Napolitano 2000) | moderate: in vitro chemistry; forward direction only |
MAR06878 (cysteinyldopaquinone and L-dopa exchange) |
flagged spontaneous, still reversible | No source for the dopa exchange | weak: no source for the dopa exchange |
MAR07139 (Se-methionine adenosyltransferase) |
one-way, as its twin MAR03875 (Rhea gives no direction) |
RHEA:31211 (ATP is cleaved to phosphate and diphosphate) | strong |
MAR11311 (plasma-membrane Ca2+ channels) |
one-way | The free cytosolic Ca2+ concentration is about 100 nM against about 1 mM outside (Hallam 1984); the direction follows from this gradient | older |
MAR00928 (LacCer sulfotransferase twin) |
one-way, as the other PAPS sulfotransferases of the model | PAPS sulfotransferase (EC 2.8.2.11); no source on its direction | moderate: no source on the direction |
MAR02889, MAR01692 (bile-acid aldehyde dehydrogenases) |
aldehyde → acid only | The physiological direction of the aldehyde oxidation by NAD+ is left to right for ALDH2, ALDH1B1 and ALDH7A1 (UniProt:P05091, RHEA:16185); estimated ΔG'm about −40 kJ/mol | moderate: generic aldehyde reaction, not the bile-acid substrate; curated entry, paper not read |
These directions and flags are older than v2.0.0; #1103, #1105 and #1106 applied the rules of #1112 in part, and #1033 added the Ca2+ channel genes of MAR11311 without the bound.

The FADH2 form of DHCR24. DHCR24 uses NADPH (RHEA:36391, UniProt:Q15392); the FADH2 form let ETF electrons feed cholesterol synthesis. | older; #1028 moved it onto ETF | moderate: curated DB, cited papers unread |
MAR01685, MAR02885 (into MAR01567); MAR02891 (into MAR01693) |
CYP27A1 side-chain oxidations written as dehydrogenases. #1106 made the cholic-acid branch monooxygenations; this is the same rule for the other branch. With the one-way aldehyde dehydrogenases above, it removes NADH → NADPH shuttle loops. CYP27A1 carries out the whole C-27 oxidation, alcohol → aldehyde → acid for the cholic-acid-branch substrates in COS cells expressing the human enzyme (Cali 1991). Pikuleva 1998 supports the cholesterol series only. | older; #1106 (cholic-acid branch) | moderate: human enzyme in COS cells; cholic-acid-branch substrates; aldehyde not detected |
MAR04721 (into MAR09607), MAR08889 (into MAR09873), MAR04691 (into MAR09613) |
Na+ and Na+/Cl− transporter duplicates (Wang 1999 for SLC5A6, Rasola 1995 for SLC6A12, Lu 1999 for SLC6A1) | older; #1041 left them | moderate: abstracts only; GAT1 species not stated; BGT1 measured with GABA |
MAR06599, MAR12048, MAR12049 |
Loop-forming duplicates: SLC25A20 is an acylcarnitine/carnitine exchanger (UniProt:O43772), and the LacCer routes through the cytosol duplicate the existing ones | #1039, #1090, #1106, #1107 | moderate: UniProt only, cited papers unread |
MAR03758 (into MAR03764) |
Gene-less cytosolic copy of a peroxisomal reaction, made a twin by a metabolite merge | #1090 | strong |
MAR11314 |
ATP-driven normetanephrine secretion with no vesicular transporter | Free metanephrines of pheochromocytoma are made inside the tumour, not from released catecholamines (Eisenhofer 1998); this does not show whether an ATP-driven export exists | older |
MAR06709 |
Tryptophan => β-carboline + 2 H2O. Tryptophan condenses with aldehydes to tetrahydro-β-carboline-3-carboxylic acids in aqueous acid, mostly with heat (Herraiz 2003). The aromatic β-carboline of the equation is not the product shown there, and the case without an aldehyde was not tested. | older | weak: product class differs; no-aldehyde case untested |
MAR05381, MAR04188 |
PAPS reduction to sulfite and to "activated sulphur". PAPS reductase (EC 1.8.4.8, RHEA:11724) is an enzyme of bacterial and fungal sulfate assimilation (e.g. MET16, UniProt:P18408); no human entry has the EC. SULT1A3 is a sulfotransferase (UniProt:P0DMM9). Reactome lists a PAPS-selenate reductase of selenium metabolism only as unidentified and inferred from yeast (R-HSA-2408548). Humans make sulfite from cysteine (MAR03851, MAR03866) and sulfide (MAR20187). |
older (HMR) | weak: absence from a UniProt search |
MAR06512 |
FAD[c] <=> FAD[e] with four genes that are not transporters: MTREX (UniProt:P42285), PHPT1 (UniProt:Q9NRX4), MTMR2 (UniProt:Q13614), PLPP3 (UniProt:O14495). Its references are reviews (Said 2004, Csala 2007). Extracellular FAD is hydrolysed by CD73 and alkaline phosphatase before vitamin B2 enters cells (Shichinohe 2022); the model has that route (MAR08968, MAR08969, MAR08730). MTREX leaves the model. |
older (HMR) | moderate: single study, cell lines |
MAR01572 |
Gene-less HMG-CoA transport between cytosol and mitochondria, with no known carrier; a second HMGCS1 bypass (#1117) | Mitochondrial HMG-CoA is not incorporated intact into cholesterol in isolated rat hepatocytes (Mathias 1981) | older |

The V-ATPase ratio of 3 ATP : 10 H+ comes from the c ring of the rat brain enzyme (Abbas 2020). Rat VGAT took up no glycine (McIntire 1997), so it is not cited for glycine (MAR07737); purified VIAAT takes up GABA and glycine driven by the membrane potential with Cl- (Juge 2009). |
#1105 restored these HMR rows without the references of the removed Recon3D rows | moderate: 2 H+ measured for dopamine in bovine ghosts; others by analogy |
data/thermodynamics/loopExceptions.tsv lists the 12 reactions that still carry flux with all boundaries closed, each with its reason. They are ion-coupled transports whose cycles close through free plasma-membrane ion movement, and the transamination triangle MAR05391, MAR09953, MAR03899. No check reads the list yet.
Proposed change
Done in #1177:
- Change the equations, directions and spontaneous flags in the tables above, and the GPR of the vitamin E thiolase step (
HADHA and HADHB, Redefine the biomass reactions MAR13082 and MAR00021 (and review the tasks that depend on them) #1118). Support: per row, see the Support column. - Add
MAR20221,MAR20224–MAR20228and the metabolitesMAM20094m,MAM20095c,MAM20095e,MAM20095m. No id is reused. Support: per row, see the Support column. - Remove the reactions in the "Reactions removed" table; the merged ones are recorded in
rxnRetiredof their twins. Support: per row, see the Support column. - Add the notes and references in the last table, and
data/thermodynamics/loopExceptions.tsv. Support: per row, see the Support column.
The same oxidation-as-hydrolysis pattern is on MAR02545, MAR02560, MAR02567, MAR02571, MAR02577, and CYP27A1 side-chain steps are still written as dehydrogenations on MAR01689, MAR01691, MAR01790, MAR01792 and the cytosolic copies MAR01681, MAR01804, MAR01531, MAR01811; these are left for the bile-acid and eicosanoid curation.
Left open:
- The deprecation of the unknown CYP24A1 reaction
MAR02767, andMAR02140intoMAR08006(CYP27B1). These wait for the biomass change of Redefine the biomass reactions MAR13082 and MAR00021 (and review the tasks that depend on them) #1118. - The ETF shuttle
MAR06513andMAR07789, the only FADH2[r] source of the epoxygenases written with FADH2. These also wait for Redefine the biomass reactions MAR13082 and MAR00021 (and review the tasks that depend on them) #1118. - The CYP24A1 side-chain cleavage to calcitroic acid: its C4 product is not identified, so it cannot be written balanced (Curate dead-end pathways #1133).
Weakly supported changes
These changes rest on missing evidence more than on measured evidence. Each is made because the previous form describes chemistry or an enzyme that no source shows. The table gives what follows if the previous form is kept.
| Change | Why it is made | If the previous form is kept | Pathway resources |
|---|---|---|---|
MAR06738 one-way and spontaneous |
The carboxylate is a condensation product of dopamine and pyruvate, which does not revert under cellular conditions. The pyruvate route itself is only proposed. | The reaction stays reversible, so the model can split the carboxylate back into dopamine and pyruvate. The essential and verification tasks pass with either form. | KEGG, Reactome and WikiPathways show no salsolinol step from dopamine plus pyruvate. KEGG has (R)-salsolinol + H2O = dopamine + acetaldehyde (R13309, EC 3.5.99.12), with no pathway link and no human gene. |
MAR06878 flagged spontaneous |
No enzyme is known for the exchange of cysteinyldopaquinone with L-dopa; the flag records that no gene is expected. | The reaction stays without a gene and without the flag, so it is listed as a gene-less reaction that lacks a gene. | KEGG shows methanethiol (C00409) in cysteine, methionine and sulfur metabolism and has no transport reactions; Reactome and WikiPathways are silent. |
MAR11946 flagged spontaneous |
Small neutral molecules cross lipid bilayers, and H2S does so without a facilitator; methanethiol itself was not measured. | The exchange stays without a gene and without the flag, and is listed as a gene-less reaction that lacks a gene. Flux is the same. | KEGG (R08848, 'non-enzymatic') and Reactome (R-HSA-5662908) show the addition of cysteine to dopaquinone without an enzyme. Neither has an exchange with L-dopa. |
MAR11314 deprecated |
No vesicular or ATP-driven transporter is known for normetanephrine, and MAR10479 already moves it across the membrane. |
A gene-less ATP-spending export of normetanephrine stays beside the reversible MAR10479. Nothing depends on it, and no essentiality change was seen. |
KEGG shows the formation of normetanephrine by COMT (R02534) and no transport; Reactome and WikiPathways show no ATP-driven export. |
MAR06709 deprecated |
The equation turns tryptophan into an aromatic β-carboline with no aldehyde, which the condensation chemistry in the source does not describe. | The gene-less reaction stays and lets tryptophan leave as a β-carboline without a carbon source. The essential and verification tasks pass with either form. | KEGG, Reactome and WikiPathways show no step from tryptophan to a β-carboline. |
MAR05381, MAR04188 deprecated |
No mammalian PAPS reductase is known; the reactions came from a bacterial and fungal pathway and carry SULT1A3, a sulfotransferase, as the gene. | A sulfate to PAPS to sulfite route returns, with SULT1A3 as its only gene. MAR04188 stays blocked, and its product has no consumer. No essentiality change was seen. |
KEGG (hsa00920) has PAPSS1, PAPSS2, BPNT1 and BPNT2 and no PAPS reductase (R02021 has no human gene). Reactome shows the sulfation of PAPS (R-HSA-174392, R-HSA-174389) and the hydrolysis of PAP (R-HSA-176606), and no reduction. |
Counter-arguments considered
- "Blocked reactions do no harm."
MAR10461makes NADPH from indole, and the Golgi ceramidases make a trans fatty acid from an oleoyl ceramide. Both act as soon as their pathway is connected. - "Salsolinol is made by an (R)-salsolinol synthase, so its formation is not spontaneous." Naoi 2004 and Chen 2018 report an (R)-salsolinol synthase, and RHEA:74851 and EC 3.5.99.12 exist. No human gene is known (K27544 lists a rat gene alone), human samples contain both enantiomers, and the model reactions are not stereospecific.
- "Keep
MAR06709as a spontaneous β-carboline formation." Without an aldehyde the equation describes no reaction: tryptophan gives β-carbolines by condensation with an aldehyde (Herraiz 2003). - "Deprecating
MAR06512removes FAD uptake." Cells take up riboflavin, not FAD, and the model makes FAD from riboflavin. - "PAPS reduction may be needed for sulfite." Humans make sulfite by cysteine and sulfide oxidation, which the model has.
- "Remove the ETF shuttle
MAR07789together withMAR00222." It is the only FADH2[r] source of the ER epoxygenase reactions written with FADH2 (MAR00944,MAR00948,MAR00956,MAR03788), and removing it blocks the eicosanoid reactions after them. Those epoxygenases should use NADPH; that rewrite waits for Redefine the biomass reactions MAR13082 and MAR00021 (and review the tasks that depend on them) #1118. - "Deprecate the other cytosolic neolacto steps, such as
MAR00907, with the LacCer duplicates."MAR00907is one step of a cytosolic copy of the whole neolacto chain (MAR00906–MAR00909), which is the only route to its product and its exit; the chain should move to [g] as a whole. - "New spontaneous reactions can create energy cycles." With all boundaries closed, ATP maintenance and NAD(P)H, FADH2 and ubiquinol dissipation stay 0, and no reaction joins the closed-system flux set.
Expected effect
Growth on MAR13082 and MAR00021, the essential and verification tasks, and gene essentiality should not change; the model should make FAD from riboflavin instead of taking it up.
