Compartment mismatch between metComps and metabolite IDs #1063

Closed

Description

@mfcesur

Hi,

While working with Human-GEM 2.0.0, I noticed a potential inconsistency between the compartment assignments stored in metComps and the compartment suffixes in the metabolite IDs for two metabolites:

  • MAM00208m (metComps: c, metabolite ID: m)
  • MAM20076n (metComps: c, metabolite ID: n)

I am sharing the MATLAB script that I used to identify metabolites whose compartment assignments in metComps differ from the compartment suffixes in their metabolite IDs, as well as to retrieve the reactions and equations involving the mismatched metabolites.

Additionally, I have attached an Excel file containing:

  • the complete comparison of compartment assignments for all metabolites
  • the reactions involving the mismatched metabolites together with their reaction equations

Thank you very much for your time.

Kind regards,
Müberra

    Follow-up to #1088, in #1105 (open): MAM20076c records the deprecated MAM20076n. The ceramidase reactions MAR20096/MAR20097 remain in the cytosol, where none of their enzymes acts; this is recorded in #1119. Details and evidence are in the comment on #1088.
