Is there a way to obtain the CNAmat results for the "not.defined" cells as well? As I am performing further analysis on the CNV outputs (I estimate a CNV score) and re-annotate cells to "aneuploid" and "diploid" and some "malignant-low CNV".
If not, is there a way to change the filtering so that it reduces the number of not.defined cells?
